One might as well criticize Relativity and Quantum Mechanics, like they did during the cultural revolution. We all know GR is glaringly inconsistent with QM. At least that is a real problem, but that was not what the critiques from the philosophers back then, since they understood neither GR nor QM.
Still both GR and QM are foundational in physics, Evolution plays the same role in biology. I am no expert in biology, but I can say this. Like GR and QM, Evolution theory may have problems, but most of critiques in popular biology, especially the ones that are philosophical and religiously motivated, remind me of the philosophical critique of GR and QM during the cultural revolution--They are really amateurish. And no matter how many times you point out this, they just keep coming back. I apologize if I sound arrogant, but one gets exasperated from time to time.
We are also a product of evolution, and our "common senses" are highly tuned to deal wth our environment for survival. However things at extremely large or small scale down't work according to our intuition. That is why geocentric model is more intuitive and common sensical to us than the heliocentric model. GR and QM are anything but common sensical.
Evolutionary biology has this aspect too. A lot of the arguments against it (yours for example) are of this "common sensical" nature. Here the problem is with time. Our intuition and common senses are not good when dealing with hundreds of millions of years and thousands of generations. That is when science kicks in.
